Mod Order Organizer is a small tool that does just that.
IMPORTANT: You must have opened each profile in Mod Organizer at least once since you last installed a new mod so the profile's modlist.txt gets updated.
Current shortcommings:
- Texture mods etc. have so be sorted manually (kind of obvious but I'll thought I'll add it here)
- If you have multiple mods with the same plugin (like profile specific bashed patches), only one of them will be in the correct position
- Mods in your overwrite folder will break the sorting


Why did I make this?
Because I would rather spend 4 (update: like 10 :| ) days learning the basics of Python than have messy Mod Organizer profiles.
